Most of the better pizza joints are not in Manhattan. But Johns is one of the better ones in the Time Square area. And it's inside an old church so the setting is kind of cool. All three places I suggested are downtown, easily accessible via subway. I avoid Midtown like the plague. If you're venturing to the outer boroughs, there's some good options I can suggest. If you are looking for things to do, I would definitely do Top of The Rock at the Rockefeller Center over the Empire State Building.
